For my settings I have "Allow Links to Self" unchecked on both Posts and Pages yet all of the keywords I have entered into the custom field still link to themselves.
I am using version version 2.6 of the plugin and version 3.0 of wordpress on the Thesis Magazine theme.

Yeah, I can't figure it out as well. On one of my Thesis sites it works perfectly fine. On another with the exact same settings it does not work. I've tried uninstalling/reinstalling it, using an older/newer version of wordpress, and using an older version of the plugin and none of that works.
This might be a problem with old version – it does not check for self linking for custom keywords. It is fixed in the next version which is now in beta testing.

Max Links – 7
Max Single – 1
Max Single URL – 1
Add no follow attribute – Unchecked
Open in new window – Unchecked
Any suggestions?

I deactivated the plugin. Now it is back on: http://www.fullfinance.com/rot…..fications/
I tried uninstalling it and reinstalling it but the same issue is happening. It seems to be only effecting my thesis themes.

I am using thesis them as well. I dont have the problem of links to self – I am getting no links at all.
The only links I seem to be able to setupo is to the categories (if I check that box). Apart from that, no other links are happening.
This plugin is working on my free suffusion theme and i loved it – i have just bought thesis and arent getting any links

I'm afraid that I'm having the same problem.
The "Allow links to self" options are both unticked, yet the post still contains a content keyword link to itself.
Here's an example:
